A first-half goal for the Czech side was enough to seal the victory for the European after losing 4-0 to Australia last week Friday.
Despite the numerous changes made by Super Eagles technical adviser, Gernot Rohr, Nigeria could not break the solid defence of Czech Republic.
The team will now focus on their opening fixture at the World Cup against Croatia on June 16.
